Remove all line breaks turns your text into one long line, with single spaces where the breaks were. Use it for a value that must sit on one line, like a spreadsheet cell.
Remove blank lines only deletes the empty lines but keeps every real line where it is. Use it to tidy a list that has gaps between items.
Join lines, keep paragraphs is the useful one for text copied from a PDF. In a PDF, every line often ends early, so a paragraph arrives split into many short lines. This option joins those lines back into full paragraphs while keeping the blank line between one paragraph and the next.
Why PDF text comes out broken
A PDF stores where each line sits on the page, not where a sentence really ends. So when you copy a paragraph, you get a line break at the end of every visual line, even in the middle of a sentence. That is why pasted text looks chopped. The "keep paragraphs" option fixes it without gluing separate paragraphs together.
